I'm selecting the MBP keyboard layout in Ubuntu and I'd like to use command keys instead of ctrl keys (copy, paste, save, close, etc.).
How to have Ubuntu 10.10 use cmd keys instead of ctrl keys on a MBP under Parall

What about using a program like xbindkeys http://www.nongnu.org/xbindkeys/xbindkeys.html (available in synaptic) to remap the keys a la http://www.enterprisenetworkingplanet.com/netos/article.php/3687781/Master-Your-Linux-Keyboard-And-Fix-Caps-Lock-Forever.htm

I think the default keyboard manager treats the MacBook's cmd key the same way as the Windows "Super" Key. So going System->Preferences->Keyboard and changing the "Alt/Win Key Behavior" so that the "Win" key acts as a Control may work.

Not sure if the fact that you're running Ubuntu in Parallels is going to complicate matters...
