What's the best software to create a personal database of letters in manuscript? I've downloaded the pictures in pdf format from a commercial database, so I haven't got the right to publish them and can't use open source software, I guess.

Well, I've got about 600 letters in ms which I would like to sort out according to the following criteria: classmark, recipient, date, type of letter (holograph or copy), hand and watermark. Ideally I'd like to be able to see the corresponding pdf as well.

You may be confusing open source and open access. Open-source software is free to download and install on your own; open-access content can be freely read and often downloaded and distributed.
While the terms of use of the commercial database probably prevents you from republishing those PDFs, even if the works themselves are in the public domain, I don't know of any open-source software whose license prevents you from using the software to study material that you downloaded from a commercial database.
It sounds like you just need a tool to help you associate fielded metadata (classmark, recipient, etc.) with each PDF file and then sort and browse by these fields. Greenstone running on your own computer might do the job.
