To annotate PDFs in zotero, I am using a software (freeware), PDF X-Change Viewer, wich allow PDF-annotation. But it is not free/open-source. I can't use Pliny, because it's not zotero compliant. I'm using Windows XP and Ubuntu.
Is there a free (open) sofware to annotate PDFs, that can be used with zotero?

You might try xournal
It is open-source (free) software and runs under ubuntu
apt-get install xournal
it will be under your accessories menu

OK, sorry I skipped over the Windows part of your question. Here's an application that actually runs on Windows, Mac and Ubuntu (written in Java).

It features integration with Zotero as well.
